Actually you are right. When I assembled the board back in 2022 I quickly noticed the bug and made the connection from Cn lines to the encoder C terminals with a wrapping wire. Looks like I forgot to update the production files then. Anyway, the fix is simple:

Top: (nothing to do)

Bottom: Add wrapping wires from the shown via to the C connection of the encoders.

Or better: Fix the KiCad files. I'd be happy about a corresponding pull request.
